So im making a scenario and i want some cities to be part of one empire while the country is part of another. And I want to make walls on the border, how do i do this?

First thing: not possible... yet. Second thing: just place a line of units in an event on week 1. For some reason, defence lines are not formed by placing units near each other in scenarios. So you literally have to place a bunch of units reaaaaally close to each other to make sure no-one can get through.

Indeed there is. Just add an event on week 1 so that city gets more units at the start. Of course, events can be added at any point in the game.

No, doesn't work like that I'm afraid, as I made pretty clear above. You can, however, reinforce the crap out cities but you can't make them neutral or give them to another power. Sorry.

You never stated which side the units had to be on but thats ok. But what if i do put swiss troops in lyon, will there be a first turn battle?

No, if I recall correctly, they will just go to France. I think that's how it worked. Why not try it?
